The thing is the ninja wouldn't be in a circumstance where they would be 100 yards away or use cannons.  They would plan and use subterfuge to avoid those situations and, by doing, would render the pirates' weapons useless.

A little late on this topic...oh well.  Pirates have grog and rum. The pirate just has to do the Captain Morgan pose, ninja gets confused and is shot by the pirate while standing there scratching his head. Pirate for the win.
